I am working on my 96 xj. I had to replace the motor so I found a donor from a 95 zj but the fly wheel and torque converter don't line up. Is it true the fly wheel are different for the 96 xj?

Yes, it's an OBDII.
The flexplate and torque converter from the 96 will bolt up to the 95 crank. The bolt pattern is not symmetrical, so simple keep spinning the flexplate until all the bolt holes line up exactly.
