Not Sure what the problem is Anymore

I am new to these forums as mostly my problems have all been small and just needed a couple minutes of working on my jeep to fix it. However, now I am not sure what is going on.
I have a 92 XJ Cherokee and about 2 months ago, my engine seized up. There was rust in the cylinders, the valves, the crankshaft was seized up, and there was water everywhere. Not sure how it got there. I believe the problem was caused by either the head gasket blowing, which caused the radiator to blow or the other way around. Either way, my engine was seized up so I had it replaced. Finally, about 2 days ago the shop called and told me I could pick up my jeep. They told me after they got the new engine in, it would not turn over which they thought was weird because they had it running the day earlier so they replaced the fuel filter and that seemed to fix the problem.
Now, I have my jeep back. The first day I drove it around just fine. The next day however, not so much. It took about 5 minutes trying to get the engine to turn over before it would start. After that, it started up fine the rest of the day until night. The same thing happened, it took a few minutes to get it started but this time, when I would step on the accelerator, it would "hiccup" before actually opening up and then would go. It did this most of the time I stepped back on the accelerator but was most noticeable in 1st gear. Another way I could describe it is would I would step on the accelerator and then it would pause for a sec, then jump forward and continue on fine.
Now, today, I can't get it started at all.
Any help would be greatly appreciated.

Just went through this it was the fuel pump for me,got 15 psi on rail but it was drivable and ran good as long as your light on pedal.It would buck,sputter,make popping noise from air intake,hard starts guy I bought it from drove it like this for a year.

Check the CPS, but I'm also leaning toward something in the fuel delivery area. Check your fuel pressure at the rail and post results. I'm guessing you're going to see some low pressure readings.
Sorry, not too familiar with a lot of terms and what not. What is the rail?
Is there any chance it may have been underwater at some point? That would explain rust in the motor and a fuel filter clogged enough to stop flow. There could've been water in the gas tank as well.

The rail is that metal tube that provides fuel to the injectors. It has a little deal like a tire stem, a "Schrader" valve where a tester attaches. Right after it's been cranken, and not starting you can depress the little dealie, and see if it shoots a little gas out into the rag you are holding there. OH! You should be able to hear the pump run a few seconds right after you turn on the Ign the first time.
To test for spark you can attach one plug to a plug wire, hold the plug firmly on a ground, (like the valve cover), and crank it and look for a crisp, blue spark.
Your CPS is not at all easy to test. You can check/clean, unplug/replug it's connector. CPS is on-top of the bell-housing on the driver's side, it's wires come up to it's connector.
