If that is the problem you just flush the heater core. Normal and backwards. You can do this with compressed air or water. Also you can use CLR. There is a youtube video and plenty other threads about this. I think the video is from Eric the car guy.

hey check this thread out. There a youtube vid in one the threads on the first page that shows how to flush heater core. He uses air, but you can just use the water hose and follow the same steps he did. The stuff he uses in the vid is CLR (you can get it at your local grocery store near chemicals). I did this last week and my heat is working well now. hope this helps.

related issue, but I think my heater core is bad. I had the same problem. flushed water through the heater core both directions and it was all clear coolant. flushed with water just to be sure. I removed the heater control valve with straight through couplers. Still no heat. Both lines are hot to the touch so I know hot water is running through the heater core. is the heater core bad ????\

But before you condemn the core, be sure that the blend door that controls the flow of heat into your cab is working properly.
I had the same problem and actually just blew my heater core out today. Snapped a few pics and did a short little mini-write-up. If you haven't had a chance to watch the video, do. And heed his warning about letting too much air go at once and getting a facefull of coolant, cause I did the same thing.
First step was to get the ole air compressor and blow gun out.

Took off the two heater hoses up by the thermostat. Put the inlet hose into a milk jug and stuck the air gun into the outlet. That was it would blow it out in reverse of the normal flow. Had to wrap some electrical tape around the nozzle on the blow gun to make it fit snugly.

I made the initial mistake of giving it too much air without holding the hose firmly in the milk jug and ended up with a facefull of coolant and the towel on the other side of the driveway. Let the air go slow and then onto full blast to clean it out. Here's what came out of the heater core with one blast of air.

Next I ran half a bottle (that's all it would hold) of CLR into the heater core and left it alone for about half an hour. I took advantage of that downtime to put new quick couplers on the air compressor along with new teflon tape as the old ones were leaking a little air.
Blew the CLR into the jug, filled the core with water and blew the water out. Repeated this rinsing process about 9 times with about a gallon of water. Put the hoses back on, topped off the coolant and now I've got Hot Hot Heat.

Here is a follow up question. On the two hoses that support the heater, the supply hose is hot to the touch. The return is barely warm. Does that sound right? The thermostat and water pump are both new. No heat to the cabin. As posted previously, when flushed with water, there was no residue build up (came out clean), but we did not do a flush with air, and the like as this thread has provided details on. I guess that would be the next logical step.
My understanding is that if water flows through the system (thru the heater core) then the heater core is working. Is that right?

Just because water flows through the core doesn't mean that it isn't clogged.
