What can I use to fix/replace the seals?

Know what the factory said back in the day if a customer complained of wind noise from the windows? Take them out and put the stationary glass units in.

I have a 90 MJ without wind wings and an 88 XJ with them. I never use the ones that open on the XJ and all they do is make noise.

Wind I can deal with, but when it rains my Jeep turns into Loch Ness. I need to keep the water out

It has nothing to do with the damned latch! The black rubber on the seals is leaking, NOT THE LATCH.

Go get some better ones at the JY. I'd get the stationary ones.

I can just cut the rubber seal out and do what with the new one? Saying junkyard doesn't mean much to me

Those seals are getting hard to find new. Either grab a better set from the scrapyard, or silicone them shut, or replace with fixed glass.

Why am I having no trouble at all believing that?

or go to the junkyard get yourself some doors from a 98 or newer xj and never worry about the vent windows again

http://www.jeep4x4center.com/outer-g...-55135206.html I like the vent windows. But the seals on all windows have to be in good condition. Not dried out, cracked, or shrunken. Or rain water get in, collects in the door bottoms. And rusts them out.

Go to the junkyard and remove the assembly from the door of any 84 to 96 Cherokee or Comanche.

They pull out. And replace with new ones. if you want the OEM part numbers, here is a site that has Mopar-Chrysler OEM parts catalogs for your year XJ. (In PDF format) Download a copy for yourself.
