best way to do it would be get new doors that have all the electrics in them, then wire up your wire harness with inline fuses/circuit breakers either to the fuse box, or better yet, to the battery. or if your crafty, wire up a circuit box or fuse box under your hood for these. you know, kinda like a competition stereo setup.
i would probably figure a way to throw in a relay or two somewhere for safety.

Look and see if your Jeep is plug and play. Most Jeeps have the wiring for every option there its just a matter of whether it got the option. Driver's side plug would be right around where the speaker wires come in behind the kick panel. If that's there then you simply find a set of power windows/locks in a donor jeep or from someone parting a Jeep out ( I have a set for sale $70), and swap them over. not hard but a PITA. if its not plug and play, its really a matter of finding a interior wiring harness and the power window/lock set up and swapping everything.

I'm not sure where you're located but I have a '96 with ALL (window & lock motors, switches, wiring, etc) of the parts you need to do this conversion.

I drilled the rivits out, I think there were 2 per door I had to drill. But as was noted above, look at the posts about keeping them properly working, there is a reason I didn't convert mine to power. I'm in NY, have all of the pieces for the conversion because I was thinking of converting at one point, I'll sell them shipped for $70.
