Like keep water from coming in the cab? That would be nearly impossible to plug all the holes and keep everything sealed

It is nearly impossible to waterproof an xj. It is not an amphibious vehicle and you cannot avoid the water to go in the cab, even if you silicone everything up the pressure will push it by the door seals, locks, air blower etc. What you can do is prepare the jeep to drive "through" water: rip the carpet, remove drain plugs, snorkel, seal distributor and wires, close the ECU in a box and generally reduce everything electric to a minimum.
Another thing: if you seal the body you will literally float away in more than 3/4 feet of water, without being able to move in the desired direction.

my xj is decently water tight, i hydrolocked it in a river this summer and it floated downstream ~10 feet between the engine dying and the jeep "sinking" till the wheels hit. I dont really see it necessary, if your going to play in water that deep just expect to get wet. Snorkle is an excelent idea though
