threaded ones go out side the valve cover, along the intake/exhaust manifold side. the hex head ones go under the valve cover, spark plug side. I forget where the ones with the un threaded posts go.I think they are to hole wire harness clips or something like that so they would go outside of the valve cover also.
I can look at mine when i get out of work,I have my head off still and have the head bolts pushed trough a piece of cardboard to keep them in the proper order

BTW I think you need sealant on the head bolt on the driver side front.

On my 99' the head bolts with the un threaded stud on top goes to the second and sixth bolt holes from the front on the passenger side.

I bought permatex ultra copper RTV silicone gasket maker to use on mine for when I get ready to put it back together.

Would be best to check the manual incase any of the other bolts require any sealant but I think that is the only one.

You need to put thread sealant on the bolt that is in front on the intake/exh side. (at least that was the bolt on my 2000)

^ right and you can put a healthy amount just don't squeeze it out all over the place. The reason for the sealant is because as you may notice that bolt hole goes right into the water jacket around the cylinders. It is only to keep coolant from leaking around that bolt and is in no way meant to seal the head gasket.

Quick note since I started putting my jeep back together. The 2 head bolts with the smooth post on them are actually used as locator pins for the valve cover gasket.
Also I found it easiest for installation to cut the threaded stud off of the last head bolt on the driver side.I will just attach the ground strap that originally went to that bolt to another bolt.
