So I found where that wire goes, it looks to be the power wire for the alternator... would there be any reason that would of shorted and melted off the alternator?

See that green part of the wire?
That is a fusible link.
A fuse of sorts that would blow if something bad happened.
Now I have no idea what one looks like when it does blow.
And in your picture kinda looks like it is supposed to but....
Far as melting off the alternator my first guess would be grounds.
Time for the battery cable upgrade if you ask me.
Can purchased premade or you could make your own.
I made my own.
With the upgrade you get rid of the fusible link and use a mega fuse instead.
All the premade kits you can buy will come with a fuse holder.
One of the reasons I made my own was cause the way my PDC is set up, older XJ's are not like this, I could put the mega fuse there.
Taking the fuse holder out of the equation.
And with some 45 and 90 degree lugs here and there, kits have all straight ones, feel I could route the cables a little cleaner.
Also I just wanted to see if I could do it.
LOL.

Google search will tell you where all the grounds you care about are and this will get you started on battery cables.
You could just by upgraded premade ones too from a few places too.
