Figured it out!
My ring and pimion os bad. Thats whats causing the noise. Just never have changed rear end gears before. Any advise?

Find someone who knows how to do it. I would get a master kit and try it my self but you can screw it up fast if not done right.

My 99' does the clunk when it is shifted from park to reverse to drive, but only after it is hot though. It makes a thunking sound and you can feel the truck move with the clunk. Pretty annoying. It's been doing it for a couple years. I was waiting for the rear diff to just crap out, then I will R&R it(Chrysler 8.25), but it seems to just stay the same, it hasn't gotten any worse... I have not replaced my Ujoints yet, but I doubt they are the problem. My rear seal has a little leak too, but the fluid is within range.

I even took it to a Jeep guy, he said the transfer case is fine, put it on the lift and there was "minimal play" he said... He said drive it till it pops, very reassuring!!! I drove it from MA to FL like that, and no issues, that was almost 2 years ago. I just try to ignore it. I am gonna yank out the joints this winter though.

I doubt this is it, but for the sake argument, check the torque convertor bolts/nuts and make sure they're tight.
I've seen them come loose make the engine sound like its knocking, but never just one clunk so I doubt its the issue but still can't hurt to check em.
