They sit flat - the old manifold flanges were exactly the same as the new one.

It looked like the PO might have ground down the intake a bit.

I think so, based on the fact the flange was exactly the same as the Dorman replacement, but I couldn't say with 100% certainty. It was rusted pretty badly and it appeared to have had extra metal welded onto it. It was cracked at the base of the front (of vehicle) Y section and at the 1 cyl port. The crack at the base looked like it might have been attempted to be repaired, it had like a cottage cheese look to it - so I'm not sure if it was welding, or some kind of exhaust paste/jb weld that had hardened.

The engine was swapped out 2.5 years ago, and the Jeep is 23 years old, so there's plenty of opportunity for the manifold to have been replaced prior to my ownership.
