Alright so two days have gone by. It is obviously running smoother now but hooked up my scan tool after getting home from work. Got a p0301 code with pending codes. This weekend I will swap injector #1 and see if that changes. All the plugs looked the same so I doubt that's it.

Possibilities as of now:
Injector
Injector harness
Vacuum leak causing misfire.

Anything else I should check??

Driving home from work today. ...about a 20mile drive so has a while of driving at operating temp. Does well the whole way has good acceleration and everything. Notice the slight misfire at idle (like usual lol)....

Get about 2 miles from home let off the gas as I'm going down a small hill and get on the gas and it starts to shutter...runs like carp come to stop at the light...isles real rough and flirts with stalling. Shut it off while waiting for the light, start it right back up immediately and runs perfect the rest of the way home.

No I don't believe this is a heat soak issue because this same thing has happened but on the way to work at 4am and 2 miles into the drive...shut it off and start it back up drives fine the rest of the 18 miles...

Getting these codes now.
P0300- multiple misfire
P0301- cyl 1 misfire
P0306- cyl 6 misfire
P0455- EVAP large leak.

I've been getting these for some time now. I checked the wiring to the coil rail on the harness side. Everything looks fine.
I'm thinking it's something electrical due to the fact when it shutters I can shut it down and restart immediately and it runs fine.
In case you guys just jump to this post and not read what I've replaced this is what I've done thus far.
New Clear Water head
New coil rail x2
New plugs(champions)
New injectors
New CPS(mopar)
New Cam sensor
New TPS
New battery

Really want to figure this out so any help is greatly appreciated!

Git rid of the Champion plugs and use NGK. I ohm tested a set of eight unused Champion plugs and had a HUGE variation from the lowest to the highest. The lowest was .046 and the highest was .258 ohms. More than 10% difference between them can cause misfire codes without you even feeling a misfire. If you keep getting P0300, check the fuel pressure. Fuel starvation is the main cause for that code.

Reads like a vacuum leak to me. You checked the system? Manifolds still sealed properly, no loose bolts?

Bought a brand new Bosch fuel pump and will change it out when I get home from training next weekend. It runs like poo and shutters on the two downhill left hand turns I make on my way to work every couple days.
I will try NGK plugs as well. Its been over a week with no evap codes. Only codes I have now are
P0300
P0301
P0306
Will report after fuel pump swap.

Admittedly I didn't read the whole thread, but what else causes misfires and evap leaks?

EDIT: I totally missed that one.

NGKs are great and I'll recommend them all day long. The original plugs in these were Champion RC12ECC and they work fine. However, Chrysler superceded them in all distributor-less 4.0Ls with NGK ZFR5N because the Champions didn't hold up very long to the waste spark. Unless your plugs are in horrendous shape don't get your hopes up.

May sound ridiculous, but have you tried checking for a leak by using a low flash point liquid or gas. I've used a small propane bottle before. Opened the nozzle and move it around the engine with the engine running. If the engine revs up, you have a leak. Just a thought
