if everything is bolted back up, then it should all be good.
unless, did you make sure the clutch disc is facing the right way. there is a side that must be facing the engine. there should've been a sticker on the clutch disc that mentioned that.
even with the disc in backwards, everything will bolt back up, tranny input will mate with the splines on the clutch disc, but the disc is deeper on one side and the clutch may not be able to disengage enough to allow it to go into gear once the engine is running and the clutch is spinning.

if it doesn't disengage while driving and stays in gear after you tun it on...then the clutch assembly itself should be fine. i say it is your slave or master cylinder. check to make sure you have fluid and that there is no leaks. do you have presure on your pedal? unless your tranny took a **** in between the clutch assembly then it is your slave.

on my 88, the clutch wouldnt disengauge. it was actually a bent pedal, causing it to feel normal, everything worked buit there wasnt enough throw in the pedal to make it disengauge. worth looking at and measuring pedal hight. 3 shops couldnt figure it out and the owner was done with it so they just gave it to me. bent it back, rewelded it and good to go....

A new clutch that doesnt disengage is fairly common with XJ's, Its happened to me and ive helped some ppl with it. I fixed mine by having the interior removed which allowed me to disengage the clutch when the pedal was on the floor then wore it down a bit while driving.
Did you resurface the flywheel? IF you did then that could be the source of your problem. A simple would be to make yourself a slightly longer push rod for the slave.
IF thats not the case then i would think its the hydraulic system. How did you bleed the system?
IF its neither of those two then there an issue with the clutch or the way it was installed.

you don't want to resurface the flywheel in a jeep. they are beveled, so as mentioned, if you did resurface, that could be the source of your problem. you would need a new flywheel.
lets just hope the clutch disc is installed wrong. that would be my guess.
