So I deleted my A/C system from my 2000xj and put in an idler pulley. It wasn’t blowing cold and I live in Canada so it’s less critical. And I want to use the space for something some day. The issue is that the electric fan doesn’t turn on. I have tested it and it will spin with 12v supplied directly.
it looks like there is a relationship between the A/C system and the electric rad fan.
I have found this diagram but I’m unsure where to go with it. I am really hoping that I just need to jumper a wire and it will return to normal.
Sounds like it is functioning normally. The electric fan come on during two conditions. First is with the AC as you've noted above. If you remove the AC there is no longer any fan interaction.
Next is the cooling system. The Coolant Temp Sensor provides info to the PCM. The electric fan will come on once the coolant temp reaches 106deg C (223F). If your coolant temp never reaches the threshold, the fan won't come on.
So unless you want to wire in a manual switch for some reason (lot's of theads, YT vids on this), there's really nothing to do other than secure the harnesses from the AC to keep them from flapping around and perhaps mark them so if you decide to revert, or sell, you know what harness goes where.

"Electric cooling fan 4.0L: With or without A/C
request the electric fan will come on only when the
coolant temperature is at least 106° C (223° F), and
will remain on until the coolant temperature drops to
103° C (217° F) or below. Regardless of coolant temperature,
When air conditioning system pressures
reach 2068.5 +/- 138 kPa (300 +/- 20 psi) the electric
fan will engage and continue to run until the A/C
system pressure drops to 1620.3 kPa (235 psi) minimum,
then the electric fan will shut off."
Anything after 99.... therefore 2000-2001 the cooling fan is only temp driven...a/c on does not turn on fan as in earlier models. With that said...if you have removed the plumbing for the a/c but left the connector harness for the high pressure switch...there are 2 switches, 4 pins/sockets in the connector. 2 will shut off the ac...now irrelevant ..the other 2 pins will turn on the cooling fan. I have no ac compressor in my 01... but i have the 2 fan control pins jumpered together...if i turn my temp selector to any A/C mode or defrost... the fan turns on. I can tell you what pins in the connector tomorrow.
having a hard time loading pictures into any of my servers...4 pin connector routed in with the alternator harness. has 2 green wires , a peach-ish and a blue with a pink or red stripe. The fan wiring is the peach with its paired green . connect a wire between those terminals and any time you select an ac mode or defrost, the fan should kick on
