I recently had a huge overheating issue but did not do any damage to the head, Thank God. Plus I apologize if this is a post that has come up before. However, I want to re do the entire cooling system of my stock 4.0. I did this on my old TJ but I don't think I got everything when I did it. Here are the parts I have ordered for replacement. New 2 core radiator, Trans Cooler. All new Hoses, 195 Degree thermostat. Flow Kooler pump, 16 lb rad cap. Entire system has been flushed (pan off) and refilled since overheat, and obviously will be again. Auxillary stock electric fan works fine. Belt is new. But I have read some articles about replacing a fan clutch or pulley??? I don't know what this is and what it does other than turn the stock fan. Why should I replace it, and what is it in relation to the cooling system. Also, do you think I have missed any parts to my new cooling system.
Thanks

Yes replace the mechanical fan clutch at the same time. It is the part that the fan bolts to, that bolts to the pulley. Search NAPA or another parts store for it so you know what it looks like.
It's important because when it gets old and wears out, it's not going to pull the amount of air through the radiator that it's supposed to. Cause you know, the outside air is what cools the coolant that's running through the radiator.
Another thing you should pick up is the water pump inlet tube. It's not easy to reuse the old one. Chances are, it's going to be pretty solid inside your old pump.
