Is there a difference in 242 Transfercase for manual or auto trans? Or does 242 fit regardless of application. Have a 96 manual shift XJ that needs a TC replaced, will a 242 fit from any cherokee / jeep year or trans application fit ?

Jeep used 2 different spline counts 21 and 23, I think they went to 23 in 89 or 90 and both of those have 3 different lengths. So to answer your question no you have a 1 in 6 shot of it fitting.

Its my neighbors 96 XJ manual shift , has a clicking noise in 2WD @10-25MPH and a horrible wretched shutter in 4WD @10-20MPH . Owned it 4 "3" years just started W/New noise. Pulled front D/S, click and 4x4 shutter non existant. CV in FRT D/S R&R'd same problem W/ A clicking noise in 2WD @10-25MPH and a horrible wretched shutter in 4WD @10-20MPH.

Can you confirm that its not a terrible vexatious hindrance instead?

Dont qoute me on this cause I heard from someone else, but was told that a t-case from a manual trans has a longer input shaft(the shaft that goes into the transmission from the t-case) and a t-case from an automatic has a shorter input shaft.
Correct me if Im wrong.
Had to swap out my 242 a few years ago and many jeepers told me to get a t-case that had the same type of transmission as mine.

Here is the low-down on the input gear issues. This is why you won't get a straight answer:
