I used the flywheel that was on the new motor. I dont think there are any differences.

I may be wrong, but I think there are. 94 is OBDI and 98 is OBDII Rock Auto lists different part numbers for the two

hmmmmm 94 is obdi and 98 is obdii but I was under the impression that the flexplates were the same. Wouldnt an incorrect flexplate cause a constant issue though?

The only other difference I can think of is the shape of the valve ports on the 2 heads, but that shouldn't cause your problem I don't think.

The issue IIRC is the position of the CPS. It would change the timing of your injectors
