Default 2004 WJ tranny into a 2003 WJ- Shift issue

I have a tranny from a 2004 that I dropped into a 2003 after I blew up the motor on the 04. (I had recently had it rebuilt, hence the reason I saved it) After it gets into second, once it slows back down to 1500 rpm it seems to hit a "dead spot" essentially. Its almost like I just dropped it into neutral. In order to get it to catch back up to itself and back into gear, I have to let off the throttle. No problems in any of the other gears after that. I don't remember this happening when the tranny was in the 04. Any thoughts? I'm at a loss. Thanks in advance.
