Would you mind doing me a favor? Can you check in the frame rail just above the transmission crossmember bolts and tell me if you have these weird grey blobs in the corners? You'll know what I mean if you see them...

What you could do is coat a few sheets of sheet metal in rust oleum the paint can kind and after that you could just rivet a couple sheets together over the whole area. Depending if you don't want to see all that work you could just put a thin layer of carpet that usually is on the floor. That's what I did to patch all the wholes in my jeep and it's still holding up really nice.
