OE-like Replace(ment) Oil Cooler
Here is the splice into the transmission return line. It's a simple connection if you just cut the soft line and splice in with 3/8" brass barb splice connectors. The line from the radiator should go into the bottom port of the cooler, then the top port returns back to the transmission:

Something like the lines shown above? I'm looking at the Hayden 698 with the bypass so it doesn't over-cool the trans in the cold months. And since it looks the best way (due to the bypass' location at the "top"in this orientation) would be to mount it this way.
Is there room to mount to the inside of the upper core support? or does that just snugly house the upper part of the rad up there?

No, it's plumbed after the radiator, between the radiator and the transmission on the return line. This is how B&M and Hayden recommend you do it, and how Jeep's OEM aux cooler was plumbed. I don't recommend bypassing the radiator heat exchanger. It does a great job of heating and cooling the fluid as needed and keeping the temperatures more stable in any climate.
I think you should be able to use the upper radiator support to mount the top of your cooler as you have illustrated if you put the bracket over the top of the support. I would really need to take a closer look at this though...
EDIT: Nice diagram jessenator! I like the new avatar as well.
