Question KNocking when braking and weird clunks at higher speeds

I have a 92 XJ with a 5" lift. The rear was sagging just a little so I bought some 2" drop shackles ( the ones at the auto store that will work for lift shackles). Ever since I have done that, I am getting a knocking from the rear when I apply the brakes firmly. When I get going pretty good, I get some weird clunking sounds that happen for about 5 seconds then go away. Any ideas? I wouldn't think a death wobble/rattle would go away when at fast speeds after 5 seconds and I can't see it being brakes since it only happened after the shackle lift. Checked rear end fluid but I am a noob so not sure what else it could be. I am going to need a hack and tap but I need to save a little more.

I changed to YJ brake hose and my shocks were maxed so I got some nice rancho 9000s. I had to hack some of the exhaust off cause it was smacking the shackle bolt (yes,even the shorter side bolt) Other than that, nothing has changed. Any ideas?
