I have a chance to get 2 doors with elec windows and they have the vent windows too on the cheap of of an 89 XJ for my 94 XJ. Will there be any problems bolting them on to my 94, and will it be a PITA to wire the elec windows up to work?

They will bolt on without a problem.
The wiring CAN be a little tricky.
IF you can get some of the wiring (especially the connectors) it makes it a little easier.
Do you want to control BOTH from driver's door or separately?
Want constant powered or that annoying "need the key turned on" condition.
I put a full set of power window'ed doors on a 91 that did not come with PW.
(of course I was lucky enough to have the donor vehicle sitting right there)
I had all the windows controlled by the driver's door and ONLY passenger's front able to use its switch. (Didn't want it that way, but I didn't care-we never have backseat passengers anyway)

Bear with me on this as I am doing it all from memory (sold that Cherokee a few weeks ago)
There should be 3 heavy gauge wires from the passenger's door

YELLOW
RED
BLUE
The driver's door should have several connectors. One of these will have the same colored wires, you will have to connect the two sets.
The driver's door will also have a single heavy gauge wire with a small red connector.
This is the power supply.
There is only one port in the fusebox it will fit. This will give you "keyed" power
