Could be a few different things. First off I am no expert just my $0.02.
1. could be a synthetic oil. I've heard Ford makes a green synthetic tranny oil.
2. could be an additive they put in the oil to help identify any leaks (this would be my best guess)
3. you could have a leak in you radiator where the tranny oil goes in to cool.
4. they just put the wrong fluid in
Those last two would be bad to say the least and I would be surprised if the tranny was still shifting. I would call the shop you had it flushed asap.

I recently had my transmisson fluid flushed and changed, but I noticed it is light green, is it not supposed to be pink when new???
