The stock door positions and overhead sound bar take 5 1/4 speakers. But some people will do a little extra work to fit a 6 1/4 into the spot. For the overheads (sound bar) it would be trivial to open the holes up just a bit. My doors would have required a little bit of grinding. So I just stuck with 5 1/4 all the way around.

I think on my 98' XJ all I needed to do was drill new holes for the speaker mounting screws since the diameter is larger.
6.5" should fit in the front, and I would just get 6.5" speakers for the rear as well. If you just want to run them on head unit power, these Kenwood's would be a really good budget option. 91+ DB sensitivity means they are very efficient when run off a head unit
If you ever heave clearance issues for the front windows when they roll down, get some of these spacer rings, or make your own out of MDF. Just watch the speaker clearance on the back of the door panel, or you might need to cut out the factory speaker grill and use the one included with the speakers.
