Get you some cheap ziplock style sandwich bags and a sharpie,Any bolts you take off mark on the bag where they came from.And lets say one bolt from that part is longer go as far to write long bolt and where it went.Any wire or hose you unhook i would use tape to mark where it went,You can even take a lot of pictures while you take it part if you need help putting stuff back later.While the engine is out its a good time to clean the engine bay maybe paint it if you want.Also while its out replace the motor mounts the oem ones are cheap and easy to do with the engine out.As far as upgrades most are bolt ons like the upgraded injectors a bored throttle body and a header.
The head you have may be a junk on if it hasn't been replaced already, bad casting from factory.
It sounds like a reman engine may be the cheapest/best way for you to go with your skill set and still have a warranty. An engine rebuild isn't a good first time project for anyone to much money invested in parts/machine work if you make a mistake rebuilding.
