Floor pans

First off hello everyone long time reader but this will be my first post. I'am currently rebuilding my first cherokee and well my first jeep, as the title says if started with the floor pans since they where pretty bad same with the kick plates. I have removed the old rustys pans but I ran into a bit of a snag tonight , I finished removing the rear passenger pans and the floor the joins the cargo area to the rear passenger pans is rusty and pitted. The problem is that it is underneath the uprights which I assume is structural so I'am not to sure if it would be alright to remove to weld in new metal underneath. I would hate to do all this work only to find that the body twisted and now the doors won't close properly. Any info/ help would be awsome sorry for the lack of pics but I have to setup a photobucket account or something first, well thanks in advance and really hope I posted this in the right section
