Electric Door Lock Issue

I'm having a problem with my door locks. When I set my alarm (it's an aftermarket alarm by CARR), the doors will lock just like normal. But when I go to unarm my alarm, it will not unlock the doors, I still have to use the key.
Also, when I shut off the Jeep, the doors usually unlock, but it has stopped doing that as well. It all started happening today.
Any suggestions?
It is a 1999 Jeep Cherokee Classic with factory automatic door locks.

My jeep was having the opposite symptoms. The locks would not lock with the remote but would unlock just fine. I eventually just removed the whole aftermarket alarm system and now I just use the key.
Oh, and when I was removing the aftermarket alarm system I found the PO did a really BAD job with the wiring. I'm really shocked my jeep didn't burn to the ground. There was lots of electrical tape holding wires together and no crimps.
