My uncle has an 88 YJ and he want the front to ride a little smoother. Hes woundering if the front axle from an 88 Cherokee or 96 Tj will bolt right in and give him coils up front. He knows about controll arms and coil mounts up top, but what about drive shaft problems?

It can be done but it would be a ton of work for very little return. Link mounts, coil buckets, shock mounts, and track bar mounts. If it's lifted I'd source a TJ long arm kit as a start and then fab up the rest. YJs actually ride pretty decent with a good set of springs.
