can a california ecu be run in a non cali vehicle without problems other than an cel?
I have a 99xj, ecu was acting up swapped to a 99xj ecu but it spits an emission control code so I'm thinking it is a California ecu, will this work other than dealing with the cel?

The primary difference with a CA programme is a change to the fuel/air mapping to improve emissions.
What code are you getting? You may have a sensor that's reading "out of range," because some sensors are calibrated differently for CA as well.
Apart from that, I can't think of anything that would cause a problem for you in this situation.
