And while the clutch is in going down the driveway the noise stays loud and consistant until I stop and then it's gone. I've tried a million theories and test replaced everything I know to replace and still have this noise

AC clutch bearing, water pump bearing???? How is your belt riding on the pullys?
worst could be comming from the tranny, a bent shaft loose bearing loose syncro. at Idle and in neutral everything spins when you press in the clutch from that point back all spinning stops, and no more noise. sound s like a tranny or transfer case issue. there are parts that turn in there even when not in use. try running it through all the gears you've got, one of them may make the noise go away or get worse, and wala problem found.

I tried that while having the rear jacked up and no noise at all, but maybe that was because it wasn't under a load?!? That's my fear that it's in the transmission because that means I'll have to cave and take it to a garage

the alternator will not make noise at idle unless it is really bad... it might only be making noise under load....

if the noise was coming from up front it would be constant, if it was an alt. the noise would increase as you turned stuff (lights radio blower) on. sounds like a tranny or t case.

Do you have a lift on it, if so, do you have a transfer case drop?
My 03 TJ made a hell of a lot of noise from the flywheel/throw out bearing area when I lifted it and put the TC drop on. By dropping the back of the motor down to accommodate better driveshaft angles, you put the flywheel/throw out bearing at an offset angle, and it makes noise.
As soon as I installed my SYE and took the TC drop out the noise all went away.
