Friend of mine has a 1999 ZJ with the 4.0. He is trying to find out what lift is needed for bigger tires. Hes thinking of either 31x12.5x15 or 33x12.5x15s. Also will he need new wheels as well?

Yeah, pretty much. It requires quite a bit of lift to fit a tire that is not all that big by today's standards.

You can trim quite a bit from the front fenders, not so much at the rear because you'll get into the door opening and really weaken the body.
