rough idle, noisy in reverse

when i start it up in the morning, my 01 WJ 4.0L has a rough idle and the RPMs move from 600-500. sometimes it happens when at a stoplight, but its at it's worst when i first start it up that day. it's almost at 100k miles, you think it just needs a tune-up?
another problem i am having when i put it in reverse it makes a weird whining noise. it's fine in drive, just reverse. i do have a leak somewhere with the trans. fluid, but it still makes that noise when it's full. and since i bought it, it's been jerking more than a normal vehicle, when it shifts. not sure if its related or if that's normal with a WJ.
any help is greatly appreciated.

had water in mine and had it rebuilt, although i still get rough shifting, so i accepted that...i believe it's just the crappy 42re trans.
