Default EVA CODES

Last year we bought a 2002 Jeep Cherokee from a dealer. It was valued at $5500. Before we could get the sticker my son was in a crash. The insurers had their garage write up the full repairs. They did not write it of and instead gave us $2700 for the repairs. We had a mechanic friend complete some and then took it to Jeep to reset the airbag sensor. They then found a host of other problems that were critical safety issues and we took the Jep to a local garage to be fixed. One issue was the evac code resulting in check engine. The Jeep evaluation stated this was leaky hoses. We had all the work completed that Jeep stated needed done. The check engine light was still on and we were told this would go after we drove it. So far we have spent about $3700 on repairs(about $1000 probably issues that would have been picked up on at the inspection sticker and not as a result of the accident). It never went away so I took it back to the garage and he now states that it is the transmission showing 4 to 5 incorrect gear ratios on the diagnostics. How could the Jeep garage diagnostics miss this? Should I be asking for another opinion? I can't afford to have Jeep run another diagnostics as they charge (for the above just under $300) and although they credit it against any work needing done I can't afford a new transmission if it is this. Any ideas?? Would we be able to sell it at low price to take into consideration a new transmission if this turns out to be the issue and if so how much should we expect to sell it at. Jeep had stated that it was an excellent Jeep once we got the issues fixed. Would we get more if we sold for spares? Does anyone know of a person that can fix it if it is the problem cheaply? My last transmission replacement was on my Explorer and the re-build was $2500 and we just don't have this sort of money. Any advice would be appreciated
