Transfer case is about all. Thread width is wider, bolt pattern is larger, transmission is different, has a coil spring rear end, and I've been told the front spring buckets are farther apart as well. I own both a 2000 XJ and a 2000 WJ. You'll have to check the length, but the lower front control arms are box sections instead of pressed u-channels and are much stronger than the ones on the XJ. IDK about the uppers.

I've been thinking about it and I even think the engine blocks are different. My 2000 WJ has the oil filter screwed directly into the side of the block into the main oil gallery, and my 2000 XJ still has the filter adapter we've all grown to love, hate. The XJ does have the digital cam sensor and coil rail however. This means the motor mounts won't fit the XJ.
You may not know this, but the reason they changed the engine block was because they needed to move the engine mounts farther back in the WJ to balance the 4.7 V8, so in order to still use the 4.0 in it, they had to change it. They were planning to discontinue the 4.0 anyhow because it wouldn't meet the future emission standards. Why go to all the trouble to change the block just for 5 years? They still manufactured it until 07 for replacements.
