Default 99 to 00 engine swap.

So I have a 99 Grand Cherokee that has a stroker 4.6 in it but I'm having issues with it running right, don't really know what's causing it to run like it is. Breaks up and engine light flashes...did plugs, no improvement, did camshaft sensor, no improvement. Either way, going to be removing the engine from that jeep and swapping it into another one I just got but curious if I should go through the process of simply swapping all the sensors and electronics over from the jeep the engine is coming out of. If that should in theory solve my issue.
Just don't know what's causing the issue. Reason I'm swapping the engine is the new jeep has a spun bearing and the old jeep has a bad subframe.
