XJ Issues

I have this 95 XJ and it has about 187k on it. 4.0L 4x4
I've been battling with a rough idle problem. The engine runs so rough it shakes on its mounts, I can feel it in the shifter and there is a great loss of power when it happens. I've done my own troubleshooting along with replacing items that needed to be replaced anyway.
I did a bit of a minor tune up, plugs, wires, air filter, fuel filter. All the plugs get spark. It seems that when I go to work, a 15-20 minute drive it's fine till i get there, then it starts to run rough, I can shut it off and restart the motor and it turns over strong and the problem persists and this is pretty consistent with where ever i drive it. When i changed the fuel filter this past weekend the fuel coming out of it was very very orange, rusty color, could this be part of the problem, and if it is would it go away on its own? I have also replaced several sensors including the crankshaft position sensor (what was Chrysler thinking when they put it there)?
Another problem I've been having is with the shifting. It dont happen all the time but every once in a while its very hard to get the jeep into 1st gear, I can rev the engine with the clutch out to speed up the transmission to try and sync them up so i can shift but I have to force it sometimes. Any ideas?
I am at a bit of a loss, this jeep has been a very good daily driver for more than 4 years, not bad for $1000.

Put some seafoam in the gas tank when you fill up next and you can also buy it in a spray can and clean your throttle body. Some guys put it in the vaccum line coming off of brake booster and it cleans the intake real good.

Just an update on this. I hate leaving posts open ended but I thought I would give the Seafoam a try and and see what happens.
I used the seafoam and it did create alot of white smoke. But the problem persists.
On cool mornings if I give the jeep gas it nearly dies, I have to let it warm up then the idle picks up and runs smoother. If i go somewhere and then turn the jeep off then go back to it, the engine being already hot, the engine runs really rough, has no power, and almost dies. I have replaced all the electrical components, plugs, wires, cap, etc. but still no dice.
Could a bad O2 Sensor be doing this.

mine was doing the same thing and i figured out it would start strong but after i got going it would do the same thing it was couse the fuel pump filter was sucking up all the crud and cloging up i just changed the whole thing ( pump and atatched filter ) ran fine since ...i decided to change it couse like yours, when i changed the fuel filter it was realy orange to
