Drill a hole under stock rails, stick wires through, when all done seal hole with caulk or some synthetic seal.

if you dont like drilling a hole in your roof...
run the wires thru the fire wall, up the fender to the a pillar then under the molding into your rain gutter. i have cb coax on one side and then roof light wires on the other. you can barely tell they are there

I drilled hole where stock roof rack mounted and one in door jamb and fished it through and down behind front drivers side pillar weatherstrip.

drilled a hole int eh rain gutter on the passenger side and then ran them under the b-pillar plastic molding, under the bottom door well trim, into the dash (where the switch is), and then out the firewall (main electrical bus hole directly below the brake booster) to the battery for power.
