Vacuum questions

Morning all:
On the 87 Waggy 4.0/4wd:
The throttle body has a vertical plug with two port on the rear passenger side. Which one is the MAP sensor line supposed to go into, top or bottom? What is the other port servicing?
On the airbox, there are two nipples. One goes to the front of the airbox and connects there. Where does the other line connect?
Is the EGR supposed to have only one vacuum line? Some of the diagrams I have seen look like there are two.

Does anything go in the port over the MAP sensor line? Is it supposed to be open or plugged?
This is a photo of my EGR. I'm not seeing/feeling but one line. Is there something missing?
In this photo of the lines by the airbox toward the front on the driver's side, one of the lines has a cover on it that looks like it has some sort of mesh. Is it supposed to be like that, or is a line that is not connected?
This is a photo of the Vacuum Harness. Is the line that is not connected supposed to go to the airbox?

Everything is correct but the middle pic you missing a black disc the the vacum lines go threw before

I was in NAPA this afternoon and they pulled the charts for a 2.5 while we were trying to figure out what the missing piece described above was. Evidently the waggy has the EGR for the 2.5.
I think 87 may have been the first year for the 4.0, so some parts may have been from other models. Does that sound right? Is this something I need to change, or is it ok as long as it is working?
