Default transfer case vacuum lines

So, my buddy bought a wrangler that has the vacuum connected front dana 30 with the 2 piece shaft. The previous owner disconnected the vacuum lines. The front driveshaft is still on. If you put it in 4 low, then it makes these horrible clunking noises (can't tell if it is the axle, diff, or tranny case). if the axles were different gear ratios, i know it would cause a problem, but even if the driveshaft was connected it would cause a problem even in 2wd correct?

the problem only occurs in 4wd, but we are trying to rerun the vacuum lines so he will have 4wd and can go wheeling with me, and i have a 97 that lacks this same setup, so it's new to me.

SO my question is, why did he cut these lines off, and what could the noise be?
