Default Shifting problems after a day of wheelin

SO yesterday I went wheelin with a few buddys, There were a few really deep holes that we went thru (water up to the doors) well after we left I noticed that the "Check guages" light was on so I check and i have 12V I drove home as it went down farther and farther eventually loosing my lights ect. But the trans would not shift out of 4th so when the motor slowed down I would hear "POP POP POP" coming from under the tunnel. IT eventally pooped out on the shoulder and I towed it home. That night I replaced the Alt. but now it still wont shift right. It shifts at really high RPM's. MY check engine light is on but its been on due to an 02 sensor. Is there a sensor that tells the trans when to shift that could have gotten fried? Any other ideas...

probably, you got a new jeep so i am not sure but its very possible. did you let hte ecu reset after you changed the alt or, a better question, how long did it take you to swap the alt? was the battery disconnected for longer then 15 minutes?

it does sound like you got something else wet though.

lol when the battery died the engine shut off on the freeway the whole way home it was running on just the batterys power (about 40 miles if anyones wondering how long it will last) so when I jumped it i let it idle for a good 30 mins for the new alt. to charge up the battery. then it sat overnight and I got up this morning and took it for a drive. and its shifting terribly.

hmm, have to get someone with a newer cherokee to put some thought into this.
