Default Running Rough after engine swap

So I just had the engine swapped in my '00 about a week and a half ago. The engine starts quickly, sounds great at idle, and no leaks etc...

However, when I accelerate, and drive it around in general, it seems to be running rough/sluggish.

Are there any adjustments or changes I need to make to any components/accessories since the swap?

What year engine did you swap in? Was it a direct swap?

Sorry, yeah it was a direct swap with supposedly from another 2000 only 78000 miles on it.

First step would be a compression test and checking ALL vacuum lines to make sure they are all in good shape and properly attached. If you've already checked the lines 5 times, check them a 6th time. It's easy to overlook things.

Thanks 1996sportXJ for the info. Could you give me an idea of what is all run on the vacuum system other than the obvious lines going into the intake manifold, just want to make sure I dont miss any. I have never really messed with any of them.
