Is your plan to keep it stock, or to try to increase power?

It is helpful to know what your intentions are the motor.

Maybe try to get a little more but not much something that's going to be reliable and not have to worry a out stuff breaking inside the motor.

grind down the crank but i usually dont like to anything .20 under. dont weld the journal if it wore out beyond cuting. you can but i dont like to. get a full engine kit and go .20 over on the pistons and rings. get good quality kit tho. get a nice 3 angle valve job, port and polish head and port match intake manifold, get headers and a intake and you should be happy with the power and it will be reliable.

Theres alot more you can do but for a basic build that should be fine, nothen crazy.
I havent built a jeep 4.0 engine yet but looking for a good core to build for back up.

99+ intake a good exhaust header will give you a nice little power gain.

If you have an AW4, A new Flex-plate so you don't have to worry about cracks in the near future.

Port match the intake ports on the cylinder head an a mild polish while you're at it.

Well the 4.0 high output come with a factory header and I put a flomaster exuast system on it the 40 series and where can you get the kit what's a good place in your opinion?

The factory header is prone to cracking, and it can be argued, does not flow as well. I use Summit Racing for a lot of my performance parts. Quadratec is also an option.

It came factory with an exhaust manifold not a header.

Ok, it came with a tubular manifold. Can we agree on that?
