There is 2 fuel filters on a 96 but one is attached to the fuel pump and is none serviceable. The other one is on the drivers side about a foot away from the gas tank.

I would not remove the one attached to the pump because it keeps dirt and rust particals from being sucked through the pump and destroying it. After you change the exterior filter you should check the fuel pressure for 49 psi at the rail if its still misfiring.

Lots of problems with this...
A: Wrong section. Reported so it will be moved to OEM tech.
B: Its an I6 (inline), not a V6. Have you even looked under the hood?
C:

Please spend some more time when you post. The more information and the better you describe your problems, the better you will get back. I almost didnt spend the time to read your post, and Im sure alot of other people wont either.
Anyway...
The only codes you are getting are for a multiple cylinder misfire? Nothing else?
Change your fuel filter, and go rent a fuel pressure gauge. You should have 49psi at the rail with the key on, jeep running, as mentioned earlier. There is a shcrader port on the fuel rail.
If fuel pressure checks out, you need to look at spark. If that checks out, it could be low compression or something harder to track down.
