And a cracked coil would "fix" itself after the engine runs for a minute or so and the temp comes down? I'm thinking it's this heat sink problem. Anyone know what the spec's are for the stock electric fan? Comes on at xxx degrees, off at xxx degrees?

My truck has the exact same problem. Had it before the new engine, has it now with new engine. I have cut holes into the hood and installed vents. I also did this:

I wrapped each injector and the whole fuel rail with skinny header wrap.

It only happens during the run it hard, shut off, run it again after 15 minutes BS so I have yet to test my header wrap experiment fully. Work is 50 miles away so when I get here, I don't run the truck until I'm ready to go home. Probably do more start-stop errand running this weekend and will give it a good try. Have any links to this timer on the e-fan? That sounds promising.
Mine is a 2000 model. I have read this only happens to the 2000 and 2001 trucks? I believe the only difference is these trucks have the coil packs and no dizzy? Or did Jeep change the exhaust/intake manifolds? I wonder if an intake/exhaust setup from a '99 or older would fix the problem. I'd gladly give up a couple HP's for more reliability. If you look through my pics on Image Shack there, you'll see my low-buck hood vents too.

I just looked into this, I didn't know they did that split manifold thing. Maybe this is why the #3 injector vapor locks? It gets a stream of hot exhaust gas or something. I WILL come up with a solution to this PITA problem! If I have to wrap steel tubing around it and water cool the little ****er, I will!

Nice job on your fix! If you don't have them already, get hood vents so when you install the switch for the electric fan to run the hot air will flow nicely from the vents keeping the fuel rail cooler.
I'm curious to know how you would water cool it while driving though.

I had my 3rd cylinder misfire on my 00 jeep cherokee . After i got the jeep two years ago few months later the engine light came on but showed no problem so reset from battery then not to long after went off road at beach when leaving engine light blinked and shook at low speed for short time then all normal . Some time latter riding down road the same thing happens but stops 30 min after pulling over . both times were really hot days outside. got it tested at mechanic and read 3rd cylinder miss fired been fine since end of july.. i have not done anything.... ???

Check into heat soak. Your injectors may be getting to hot. It's an easy fix, get more air under the hood. For example, get about 28-40 washers and 4 longer bolts and put them in the hood mounting point.
