Max Tire Size
I have a 1998 Cherokee with a 2 inch lift. I plan on trimming the fenders and taking the corners off the bumpers. What is the largest tire I can mount with this configuration?
I am pretty sure that the 31s will work, but I'm wondering if I could get 32s with an appropriate wheel offset.

offset of wheels will matter. what do you plan on doing with this jeep. any real hardcore offroading where articulation is needed will definetly call for some trimming. round town and beach driving id say youd be fine.

No I dont think so bc I hit plastics with my 4.5 and 265/75s on say reversing up an up-hill driveway and turning, until I trimed the lower section off. 31s I believe you could get away with, though, you may need to trim that same section as I did, as long as you don't do to many off camber stuff. Just my opinion

To answer your Q more better...
you could even do 33 the only thing that will really hold you back is rubbing the LCAs, so having the appropriate wheel backspacing is the key to success... (as you mentioned)
Im running 33s on 2.5 inches of lift with no troubles other than rubbing my lcas...
I vote 33s.... if you get 31s or 32s your gunna wish for 33s... trust me from experience... (now i want 35s )

I run 33/13.50 super swampers in the summer on 15/10 wheels with 3.5 back spacing and have little control arm rub, right now I have 33/9.5 BFG ats on stock cherokee wheels and have some lca rub at full lock. Oh and I'm on 2.5 inch lift, with some decent trimming. Properly bumpstopped you shouldn't rub fenders at all. My 33/9.5s stuff inside the fenders so nothing to worry about there.
