You can get a rear alignment, they just center the axle and make sure it's square. If u look were the u-bolts bolt there is enough space that it could move side to side if the u-bolts werent tight enough.

royal is correct with the rear alignment.
as far as the wondering after replacing all of that stuff and aligning, the rear axle being bent is a good place to start. but my 2 cents is to check all of the wheel bearings. i had a 97 wrangler that had both the front wheel bearings go out and when they did i had a issue JUST like yours. what would happen is it would tilt the wheel just enough to make it wander and i can be driving straight and all of the sudden it will just start moving right (when the right bearing went out) and i'd correct it and it would drive straight. after a while i could actually drive slow and move the steering wheel slightly left to right and i could actually feel the wheels tilting over left and right.
both front bearings are expensive, at the time they were 90 a peace.
rear bearings are cheaper but different.
to check if these are out, jack the vehicle up, and try to tilt the wheel up and down, as in you put one hand on top of the wheel and one on the bottom and try to tilt it in towards the vehicle and outward towards yourself. if it moves AT ALL they are bad, if that make any time of grinding noise or anything like that while you spin the wheel, their bad. the wheel should not move unless its side to side with the steering.
hope this helps.

Yea I tested the wheel bearings right off the bat. I kinda figured that might be the issue but no play at all. I'm gonna try the rear end and see whats up. The only reason I know about the rear end alignment is because my last cherokee chewed rear tires and I couldn't figure it out. The alignment shop said my rear end was tweaked out of alignment. They fixed it and I never prematurely wore anymore tires.

which makes sense because the leaf springs are bolted to the frame and bolted to the axle with a center pin keeping the axle in the same spot. i cant think of a way to adjust it at all unless you move the spring perches.

there is no way to easily adjust the rear on an xj to align it. only reason it would be out of alignment would be a bent axle tube in which an alignment shop wouldnt touch or a broken leaf pin.
