Clutch or Transfer Case?

Problem: While driving, in any gear, I will feel a clunk/jerk/slip (whatever word you wanna call it) somewhere in the drivetrain. It only happens under load (accelerating or constant speed), and not coasting. It feels like something is disengaging for a split second, and when it catches, I can feel it engage again with some force. In first gear, it will shake me pretty good just cuz of the torque, and in 5th gear it will hit hard cuz of the high speed. Second, 3rd, and 4th are a little softer but still noticeable.
History: I lifted the jeep (heep) 5 months ago. 6.5 inches on 35s.
My diagnosis problem: Because I havent re-geared since the lift, trying to push 35s with 3.08s is bad on the clutch. I know I will need to replace it soon, but what i've heard, this does not sound like the clutch going out. It is possible I may have a flat spot on the flywheel, or something weird causing it. I am also 98% sure i have a bad rear main seal, which could be aggravating the problem. Causing oil and/or debri to get on the plate. The other idea is in the transfer case. I installed an SYE kit (cheapo-style), and am wondering if the gears are disengaging on occasion or possibly have broken a gear tooth?
Its bearable for now, but its getting worse. If anyone has thoughts/ideas/or similar experiences, PLEASE let me know!
