The APN Header Does NOT Fit a 99
Contrary to what the APN web site description says about the header, it will not fit a 99 without modification. The intake manifold hits on the #1 and #6 tubes of the header preventing the intake from seating properly. I called APN customer service and explained that I had already installed it (took me 4 hours) and that it didn't fit properly and what the issue was. They agreed to send me a return shipping label and a full refund even though the header and gasket had been mounted and unmounted. I commend them for that.
I ended up getting a Dorman exhaust manifold from Autozone as I had to have my Jeep running again ASAP. So if any of you have a 99 and are wondering about this header, the answer is no. Unless you are willing to modify either or both of the manifolds.

Here are some pics that I snapped during the job. My OEM exhaust manifold had 2 cracks in it.

I thought 1999 was the switch year for the intakes, and they did so mid year. I'm pretty sure it was. That's why in my write-up I mentioned that it may or may not fit a 99. However, to the OP, many people with the different manifolds have gotten the APN to fit with a slight amount of grinding.

Yeah. I could have sworn late 99 was the changeover, but I very well could be wrong. Because many after market parts (including APN, so they may also be wrong) have intake/ igniton parts that go up through 99.

I have a 96 and run the rounded style upgraded 99+ Intake Manifold with the APN header and it works great. All you have to do is some minimal grinding with an angle grinder on the underside of the 6th runner and it will fit fine. Just grind a bit and try and fit it and repeat until it does. Very pleased with my APN for $150.
Otherwise you could pick up one made specifically for the 99+ and pay double or more. Best of luck.

OP here... the date of manufacture for my Jeep is 11/98. The header and intake were installed correctly so that was not the issue. I should have taken some pics of the header after I removed it to show the indentations put into it when torqueing the intake manifold. The intake pressed into the header on the #1 and #6 tubes, more so on the #6.
Anyway, apparently not all 99s are identical if this header fit on some but not others. If you have a 99 and want this header, go ahead and try it but at least be aware that you "may" have to modify your manifolds to make it fit.
I ended up paying $189 for a Dorman exhaust manifold since I could not wait to have another one shipped. It works for me and it has the flex points on it plus I had a flex coupler added to the down pipe. I did not wish to do any grinding or bending to make it fit, which is why I went with another brand. That's just me, though...

edit:actually you own an early 99, real early, so the coil pack and 0331 head dont even apply to you.

Had you been here during the install, then and only then could you call user error. Otherwise, you're just blowing smoke.
