Anyone know anything about the wiring on the transmission?

Anyone know anything about the wiring on the transmission?
(92 cherokee 4.0 auto) Pulled the tranny, now wont rev past 1500 rpms. ECU was telling 3 of the injectors to fire erratically, causing it to only rev to 1500.
Replaced every sensor and the ECU to NO avail.
Pulled tranny again, now it wont even start and is only getting spark on #1 cylinder. Tested the pulse wire from the ecu to the coil with a light tester and it is pulsing like this...

Where 0 is on and X is off. Is that now it is supposed to pulse? It has to be in the wiring, and the only wiring I mess with when pulling the tranny are the wires on the tranny itself. I can't find any wiring diagrams for the tranny, anyone have them?
