Default 99+ intake swap question

I have completed the swap on an 88 Cherokee re-did all the vacuum lines, which was a pain, but it still runs just a little off, vague i know. I think it might be EGR related since the new intake doesn't have it so i plugged the vacuum lines into the whatever it is on the drivers side inner fender and bent the exhaust tube in half so it wouldn't leak. My question is: what should i have done with the EGR stuff?

I'm not real familiar with the '88 layout but I'll look when I go to the junkyard tomorrow and see where I would route things for a 99+ intake.
