i was wondering if a 97 4.0 would work in a 94 cherokee?

Yes as long as the 94 is a 4.0 it will just be a long block swap. Just strip the 97 down to a long block and plug it in to the 94 with everything from the 94.

Well is it auto? I forgot to ask because im not sure about the 5speed tranny.

auto or stick doesn't matter as long as you have the correct parts.
I just put a 4.0 from an 88 XJ with auto in my 87 with a 5 speed.
